It seems like halfway through updating the theme options things stopped saving. The menu should be white, the heading tags are in the custom css to be uppercase, the transparent button is dark rather than white and transparent. I can give an admin login if necessary but I would love to have someone take a look before we get too far into dev and find out we have to start over for some reason.
In the dashboard everything is correct, but the changes aren't taking effect on the front end.

I cannot replicate this issue. It might be caused by insufficient resources allocated to your account by your hosting provider. Does this happen when you make several changes under Theme Options or it behaves the same even if there is just one change in the THeme Options?

Its like it's not taking most of the theme options. Even if I try the custom CSS, even if it's just one change. The only way I've been able to make css changes is in the Theme Editor > style.css file.

Tested again...
Seems some things update fine - ie. Footer > small/large order
Somethings won't accept changes - ie. Footer text colors, Menu colors, etc.

Another reason might be the fact that the site is running on a sub-domain. Sometimes sub-domains don't use the same resources or rules as the main domain use and it might create situations that are hard to resolve.
I would recommend to better use a plain folder to have development work done, instead of sub-domains.

We have quite a few subdomains set up with NIMVA. It's how we've developed all of our sites for years now. It's only happening on this one site.

In that case try deactivating some of your plugins. It's impossible to work on other sub-domains. Something is disrupting the Theme Options from that site alone.

EVery other subdomain we're working on currently works fine. We've tried disabling plugins, and still there's something wonky going on. The only thing I can think is we've changed a setting that is making the changes null. Can we not use "rgba()" in color settings? Are we able to use "transparent" for color settings in the options? I can't think of anything else we may have changed in the theme options that is causing this bug.

That RGBa value for colors might not work, however I don't see how that might affect the actual Theme Options being saved.
Try changing rgba to normal hex and check if that fixes the problem.

Found it!!
Footer text color was set to: (rgba(201,201,198,0.35)
That broke a majority of the theme options and theme css. I hadn't realized there was an additional "(" in there. ::facepalm::
